The operation mechanism is the key of improving the performance of the cooperation of the Chinese Academy of Science and local governments as well as enterprises. Under knowledge innovation project and regional innovation system, this paper analyzes the operation mechanism according to attitude of dynamic, organization, decision, integrating, double-wining, encouraging and supporting, and offers a basis of improving the level of the cooperation.
